Where would legendary Pokémon fit into all this?
The last thing I want is for any of them to be available to be had or caught, because that's just one step closer to supa kawaii sparkle Mary Sue desus. And who gets what just causes conflict.
Maybe having events and plots geared around legendaries at certain times would be cool. Anyone being able to interact with any legendary at any time could be a little hectic, though...

Legendaries, while obtainable in the games, are supposed to be just that: legendary, extremely powerful and rare. It's like they're their own entirely separate pantheon. So yeah, trainers shouldn't be able to own them.
Having events and story arcs based around certain legendaries would be fun though, and a nice way to shake things up from time to time. In the meantime, they might as well not exist.
What about Unown, though? They were always kind of an anomaly to me, considering the way they're treated in the movies and such. Should they be allowed to be caught or encountered?

Right, that's what I was thinking.
As for Unown, hm... individually, they're just sort of a quirky gimmick, for the most part. But together they can disrupt entire universes...
I think having Unown as another part of those events and story arcs would work. Encountering and catching them could cause plot holes, so maybe just push them aside and have them nonexistent until those story arcs come along.

I agree. No legendaries or unowns unless if there is a damn good reason. And it better be a damn good reason.
